چکیده
The performance of the original implementation of biomolecule electrostatic simulation using the precorrected-FFT method can be improved via both pre-processing input data and modifications to the implementation. Techniques used for these improvements are described and the resulting effects are analyzed. Potential areas for further speedup are discussed. Thesis Supervisor: Jacob K. White Title: Professor

Fast Methods for Simulation of Biomolecule of Electrostatics
Biomolecular structure and interactions in aqueous environment are determined by a complicated interplay between physical and chemical forces including solvation, electrostatics, van der Waals forces, the hydrophobic effect and covalent bonding. Among them, electrostatics has been of particular interest due to its long-range nature and the tradeoff between desolvation and interaction effects [1...
متن کاملFast on-chip inductance simulation using a precorrected-FFT method
In this paper, a precorrected-FFT approach for fast and highly accurate simulation of circuits with on-chip inductance is proposed. This work is motivated by the fact that circuit analysis and optimization methods based on the partial element equivalent circuit (PEEC) model require the solution of a subproblem in which a dense inductance matrix must be multiplied by a given vector, an operation...
متن کاملAnalysis of Scattering from Composite Conducting and Dielectric Targets Using the Precorrected-fft Algorithm
|A precorrected-FFT algorithm is presented for the calculation of electromagnetic scattering from conducting objects coated with lossy materials. The problem is formulated using an EFIE-PMCHW formulation, which employs the electric eld integral equation (EFIE) for conducting objects and the PMCHW formulation for dielectric objects. The integral equations are then discretized by the method of ...
متن کاملA Parallel Analysis of the Scattering from Inhomogeneous Dielectric Bodies by the Volume Integral Equation and the Precorrected-fft Algorithm
In this paper, a parallel implementation of the precorrected fast Fourier transform (FFT) algorithm is presented to efficiently solve the volume-integral equation for scattering from inhomogeneous dielectric objects. Several examples are given to demonstrate the efficiency and correctness of the message-passing interface (MPI)-based parallelization algorithm. © 2004 Wiley Periodicals, Inc. Micr...
متن کاملEfficient tools for the design and simulation of microelectromechanical and microfluidic systems
In air-packaged surface micromachined devices and microfluidic devices the surface to volume ratio is such that drag forces play a very important role in device behavior and performance. Especially for surface micromachined devices, the amount of drag is greatly influenced by the presence of the nearby substrate. In this thesis a precorrected FFT accelerated boundary element method specialized ...
